That they got this wrong is insulting.

string "AIM-54" < ---- This line here, Fox 3..
string "AIM-54C PHOENIX"
string "AIM54C.JT"

To test the theory, I placed that first line into an AIM9M.JT file, fired it off, and the game called the Sidewinder a Fox 3.

The default game calls the AIM-120 a Fox One.

That is kewl... Have you tested this on the AIM120 by editing its JT file to see if you keep the AIM120 flight characteristics and AIM120s at reload but get the FOX 3 launch call?

I haven't, but I'm betting it will. The thing is, that first string is what appears on your weapons menu while in flight. In my example above, my Sidewinder was labeled "AIM-54" while in flight.

That first string changes nothing else about the missile.

Well then it might be better to make a new weapons firing call file and rename it instead... to make it the proper missile launch.I bet I can find where that call originates from and alter it at that point to make the AIM-120 use a FOX 3 call...

Is that what shows in the GUI when arming the weapon? Also I think I may have a different solution.

I am thinking of an entirely different way to solve this issue that by passes the in game FOX call entirely by getting rid of it by making the default FOX 1 & FOX 3 launch calls silent and instead mixing the proper FOX missile call into the missile launch sound file so you can choose to have a missile launch sound that has the proper missile call associated with it. That way you hear the missile fire and you will always hear the proper launch call. That way you also will never get the wrong missile FOX call and not have to have the wrong label on your missile in game...

In the weapons loading screen, the full name appears (AIM-9M Sidewinder).

I just thought of an even easier way... if I can find that missile call code in the exe I can change its name from AIM54 to AIM and then it wont have the wrong label in flight it will just tell you its an Airborne Intercept Missile (AIM). Would love to rename it just MISSILE, but doubt I will be able to add the extra letters to the label due to the way the compiled exe file is on character location and size.

I tried renaming the AIM-120 to other names such as AIM-I2O, but the game still says Fox One.

Then, I remembered the game says Fox Two when I shoot Mavericks at planes. So, I chose air to surface active radar and semi active radar missiles, fired those at aircraft, and they said Fox One as well.

The game calls any missile shot at an airplane Fox One or Fox Two, with the only exception being the AIM-54.

That is why I think my solution of altering the missile firing sound to include the launch call a better solution. I can silence the Fox calls the game puts out so they don't interfere...
