so i have program some missiles like the AGM-84E to do low terrain approach into the target...but they crash into anything thats on the way, specially the hills. Is there anyway to fix this issue without having to raise the flight path altitude? thanks.

That would be a no, unless you want to make a mission of intercepting a cruise missle... then you make the cruise missile from an aircraft PT and use a cruise missile shape and it will (usually) avoid the terrain and be detectable, target-able,and kill-able by SAMs and AAA as well as by aircraft with guns and/or air to air missiles...
